If you paid for PE you will get PE miles and Tier points, but I seem to recall that there is a long standing glitch in the Flying Club computer that stops these being added automatically after a mileage upgrade.
If your miles / TPs haven't posted a few days after the flight, you can try the 'Claim missing miles' feature on the VS website, but I think you may have to ring the Flying Club.

I can confirm what Nick has said ... there is a long standing problem with miles/TP's being added when you upgrade using miles.
A quick call to FC will resolve it and they will appear in your account straight away.

I was told by FC when booking a flight and using some miles to upgrade that I would have to call them after my flight to get miles/tp's added.
This seems a long standing issue, surely VS can do something to get this sorted, I know it isn't a huge deal but annoying just the same.

Just remember to do this before 6 months is up, even if you did provide your FC number when booking online or at check in.
I phoned FC this morning to reclaim miles and tier points but the flights I'm trying to claim were 6 months and 5 days ago and do not qualify...

OUCH! That stinks.
Well, not 'stinks', as they're just enforcing the rules, but still - ouch, unlucky! [:(]

That's interesting. I put my miles on my US account and they never post automatically for me (for some it does). I always thought it was a US thing, not a VS issue.
Even more- I have had to send in ticket stubs and receipts and still had to explain I purchased from a qualifying class and then used miles to upgrade to a non-qualifying class.
