I am bringing my son back with me in april and we are flying in via JFK. so going to take the opportunity of showing him the Big A for the first time (he is 20)

Can anyone reccomend a nice clean hotel, doesn't need to be fancy just a decent area and somewhere to sleep, preferably Manhattan way, we will be doing the usual tourist stuff.

A place I can unrecommend is the Waldorf Astoria. The place is so full of itself that I will never cross the threshold again :(! (not to mention breakfast at $50 per person :0 )

I can recommend the Blakeley on W55th Street - http://www.blakelynewyork.com/

Stayed there last year for a long weekend. Good location for the tourist stuff, but not too close to any of the noise. Only downside of the hotel is that it is an old building - the lifts (elevators) are small and slow, this seemed to be a common moan on Tripadvisor before we visited. That said, the rooms were of a high standard & very comfortable. I would definately stay here again if (OK, when) we return to NYC.

We stayed in the Grand Hyatt in November and found it very comfortable with very friendly & helpful staff. The rooms were quite a good size for NYC and nicely furnished. The hotel is ideally located right in the heart of Midtown next to Grand Central Station. Great location for getting to or from JFK or EWR.
We managed to get a very good deal through Travel Republic but I am sure it's best to look elsewhere too for a deal.

Good luck.

Look outside of the central midtown/times square locations - often cheaper and better rooms. even in the financila dictrict you are still only 10-15 mins away by subway from Times Square

Last year I stayed at the 4 points by sheraton chelsea on ~ 24th street/7th Ave.

I recently stayed at the Hilton Garden Inn Times Square for my first stay in NYC with very young children and it was fantastic. Its not a plush hotel, i.e. theres no pool etc. but it is only 1 block from times square and central park nearby. The room was a reasonable size which is a bonus in central NYC. The service was fantastic, and the breakfasts were great. I'd be booking again if every I am lucky enough to go back to NYC

There is a lot of choice of hotels though, and if you want cheaper you need to be ready to walk or take public transport. I can recommend the tripadvisor web site to help you with researching.
