I think that everyone will have an individual view. I personally prefer Newark to JFK - which probably makes me in the minority.

I have always cleared immigration very quickly and you can reach down town by either yellow cab or train which is both regular and safe. It is also quicker than JFK in my experience.

I tend to try and get into Newark on VS001 and out of JFK on VS046. Both times I've arrived at Newark on this plane there's been no queues at immigration so a quick exit was made.

I also pick flights depending on the plane type, both these are 747s so as I go PE I can sit upstairs. Time is also a factor, depending on when you want to land/depart.

It's all personal preference I guess, as well as where you are off to once landed, both have good transport links into Manhattan, though I'd say Newark is easier to get out of/into.

I would recommend EWR if the location is good for you and whenever I fly in and out of EWR I generally get the 8:20am flight back for a nice east bound day time flight.

Dependant on the timings, I too would go for Newark in preference. Transport to Manhattan is a little better.

Well, this is a little more difficult than just choosing. JFK has the superior Clubhouse facilities, better shopping and maybe most important, more flights (meaning more chances to upgrade, use miles, etc., save the day if your original flight is late, cancelled). EWR is a bit less hectic and for me, the evening flight (VS2) is usually a quiet, low stress departure. Out of JFK I like VS46.

Also, is aircraft type important to you? If so, take a look at the fleet and route pages on V-Flyer for the various a/c serving EWR and JFK.

I generally fly into JFK.
Tried Newark a few times but ended up going back to Queens.
It does have a great clubhouse and transport links are better for me (will often get the airtrain and the E train which drops me right by my hotel and is a steal at $7).
That said if you arrive on the VS45 the queues at immigration are the worst I've seen.
